A cybernetic modeling framework for analysis of metabolic systems

چکیده
We present a cybernetic perspective of metabolic systems, designed to take full account of regulatory processes, which profoundly influence the course of metabolism through dependence not only on the organism’s genomic constitution, but also on abiotic environmental influences. The cybernetic perspective relies on proposing “mechanisms” of choice behavior by which biological systems drive enzyme syntheses and allosteric processes for chemical reactions that promote perceived local or global cellular objectives. This article is an exposition of the framework, attempting to show how experimental data can be used to facilitate model identification. Such an approach is proposed with the view to exploit detailed cellular measurements such as metabolite and mRNA or enzyme levels. We present a modular approach that o u o S o c i ©

Integrating cybernetic modeling with pathway analysis provides a dynamic, systems-level description of metabolic control.
Cybernetic modeling strives to uncover the inbuilt regulatory programs of biological systems and leverage them toward computational prediction of metabolic dynamics. Because of its focus on incorporating the global aims of metabolism, cybernetic modeling provides a systems-oriented approach for describing regulatory inputs and inferring the impact of regulation within biochemical networks. متن کاملMetabolic engineering from a cybernetic perspective. 1. Theoretical preliminaries
The theoretical basis of a cybernetic metabolic network design and analysis framework, which has been subsequently successfully applied to predict system response to genetic alteration, is presented. This conceptual methodology consists of three main branches, namely, a model realization framework, a representation of genetic alteration, and lastly, a metabolic design component. These concepts ...
متن کاملOn modeling of bioreactors for control
Bioreactors are noted for their dynamic behavior deviant from that of chemical reactors because of metabolic regulation. Consequently model-based control of bioreactors must rely on models that can accommodate regulatory behavior. Although the framework of kinetics, the hallmark of analysis of all chemical reaction systems (of which metabolism is but an illustrious member), would be a natural i...
متن کاملDynamic Models of Metabolism: Review of the Cybernetic Approach
The cybernetic approach to metabolic modeling tracing its progress from its early beginnings to its current state with regard to its relationship to other modeling approaches, applications to bioprocess modeling, metabolic engineering, and future prospects are described. The framework is shown to handle large metabolic networks in making dynamic predictions from limited data with looming prospe...
متن کاملA hybrid model of anaerobic E. coli GJT001: combination of elementary flux modes and cybernetic variables.
Flux balance analysis (FBA) in combination with the decomposition of metabolic networks into elementary modes has provided a route to modeling cellular metabolism. It is dependent, however, on the availability of external fluxes such as substrate uptake or growth rate before estimates can become available of intracellular fluxes. The framework classically does not allow modeling of metabolic re...
